As part of the epidemiological surveillance of pathogenic bacteria and the harmonization of genomic taxonomies of bacterial strains, we are looking for a data manager/curator, whose role will be to contribute to the curation of data integrated into the BIGSdb-Pasteur genomic libraries platform, and to help analyze and valorize them. We are offering a 12-month contract, possibly extendable; the position is available from January 2025.
Mission/Activities
Under the supervision of the BIGSdb-Pasteur project coordinator (Pr Sylvain Brisse) and the curator coordinator (Martin Rethoret-Pasty), and in interaction with the Data Management Core Facility (Anne-Caroline Deletoille), the Data Manager will be responsible for the following tasks:
– Data curation: interaction (in English) with data providers, quality checks, data integration.
– Data exchange with other genomic epidemiology platforms such as pathogenwatch and PubMLST (Oxford).
– Updating and harmonizing data in fields where necessary;
– testing of new BIGSdb platform functionalities;
– Participation in updating data management procedures and developing best practice guidelines.
– Checks of scientific literature for isolates imported into the database.
– Possible contributions to the analysis and dissemination (publications, mailings) of genomic taxonomies hosted in BIGSdb-Pasteur.
Profile
Master’s degree, engineer or equivalent experience, with skills in data management and bioinformatics.
– Knowledge of programming languages (Python and bash) and database systems;
– Skills in processing large datasets (scripting or automation);
– Ability to work in a team and to communicate on the progress of tasks;
– Ability to communicate and exchange with international colleagues in microbiology and public health;
– At ease in an international and multicultural environment;
– Ideally, already familiar with the vocabulary of genomic epidemiology;
– Previous experience is not required.
Working environment
The BIGSdb-Pasteur team develops and maintains bacterial genomic libraries and strain nomenclatures that facilitate global collaborative surveillance and population biology of bacterial pathogens. The team includes bioinformaticians responsible for software development and data analysis, computer scientists who manage the database server and infrastructure, and microbiologists involved in public health activities (genomic surveillance of bacterial pathogens). The BIGSdb-Pasteur team is supervised by the BEBP research unit (https://research.pasteur.fr/en/team/biodiversity-and-epidemiology-of-bacterial-pathogens/) and this position will be co-supervised by Institut Pasteur’s Data Management Core Facility (https://research.pasteur.fr/en/team/data-management-core-facility/).
The Biodiversity and Epidemiology of Bacterial Pathogens (BEBP) unit is a research laboratory focused on the diversity, evolution and epidemiology of pathogenic bacteria of major importance to public health, including the multi-drug resistant pathogen Klebsiella pneumoniae, which is a global public health priority.
The Data Management Core Facility provides support and expertise to researchers in managing research project data and disseminating data standards. The platform comprises 9 data managers and 1 data steward.
