Le Hub de Bioinformatique et de Biostatistique, a été créé en 2015 pour apporter un soutien aux Unités et Plateformes de l’Institut Pasteur dans ces domaines. Le Hub assure cette mission par le biais de :

  • Collaborations sur des projets scientifiques soumis par les équipes de recherche de l’Institut,
  • Formations dédiées pour le personnel de l’Institut Pasteur de Paris ou des autres Instituts Pasteur du réseau international,
  • Développements d’outils et d’applications à destination de la communauté scientifique,
  • Interactions directes sous la forme de questions simples.

Le Hub recrute un·e ingénieur·e de recherche en bioinformatique/biostatistique, pour être détaché·e dans l’équipe « Immunité Innée » dirigée par James Di Santo, afin de contribuer à l’analyse des données du consortium LabEx « Milieu Intérieur », en étroite collaboration avec l’équipe « Immunologie Translationnelle » dirigée par Darragh Duffy.

Le poste est un CDD de 3 ans qui pourra être transformé en CDI.

Missions :

La mission principale de l’ingénieur·e, pour les premières années, sera d’apporter un soutien pour l’analyse statistique et bioinformatique des données du consortium LabEx « Milieu Intérieur ». L’objectif de ce consortium est de définir la variation naturelle des réponses immunes humaines à une échelle sans précédent. Des milliers d’aspects de la variation de la réponse immune (i.e. l’expression des gènes, les variations protéiques, les phénotypes cellulaires, ect.) aux pathogènes et stimulations immunes sont définis dans une large cohorte de 1000 individus sains, établie en 2013. Les données déjà disponibles pour les 1000 donneurs incluent des informations démographiques, de génotypage, transcriptomiques, proteomiques, et de microbiomes. L’intégration de ces jeux de données permettra d’évaluer l’impact respectif des facteurs génétiques, socio-culturels et environnementaux de la variabilité inter-individuelle de la réponse immune, et à plus long terme pourrait aider à tenir compte des différences de susceptibilités aux maladies infectieuses, et à la réponse aux traitements ou à la vaccination.

Afin de contribuer à l’analyse de ces données, l’ingénieur·e sera détaché·e pour 3 ans à 80% de son temps dans l’équipe dirigée par James Di Santo. Les 20% restants seront dédiés aux contributions et interactions techniques avec le HUB, ainsi qu’aux activités de formation et d’enseignement. L’ingénieur·e pourra ensuite rejoindre le HUB à 100% de son temps ou continuer de travailler en détachement dans une équipe de l’Institut Pasteur.

La personne recrutée prendra en charge, au moins en partie, l’analyse et l’intégration de différents jeux de données générés à haut-débit pour ce projet (microbiomes bactériens/viraux/fongiques, génétiques et protéomiques) provenant d’écouvillons nasaux d’individus humains. Elle sera responsable de la gestion de ces données, de leur analyse et présentation et travaillera de façon rapprochée avec des ingénieurs en bioinformatique/biostatistique expérimentés, ainsi qu’avec des biologistes expérimentaux, travaillant déjà sur l’analyse de ces données.

Compétences requises :

  • Très bonne maitrise de la programmation, capable d’écrire des scripts élaborés et reproductibles en R
  • Maîtrise des outils statistiques pouvant s’adapter aux données de grandes dimensions (analyses uni-/multivariées, méthodes linéaires/non-linéaires, regroupements, apprentissage, etc.)
  • Bonne connaissance des processus de planification expérimentale (dont les analyses de puissance, identification des facteurs de confusion, etc.)
  • Rigueur Scientifique
  • Très bonne communication orale et écrite

Compétences appréciées :

  • Expérience en analyse et intégration de données multi-omiques
  • Connaissance en métagénomique
  • Utilisation de modèles mathématiques ou statistiques avancés pour inférer les associations et relations entre les variables

The Hub of Bioinformatics and Biostatistics was created in 2015 in order to provide analytical support to research units and platforms at the Institut Pasteur. The Hub is committed to this mission through:

  • Collaborating on scientific projects, submitted by research teams of our institute, to the Hub.
  • Training scientific staff from the Institut Pasteur Paris or from other institutes of the international network of Instituts Pasteur.
  • Developing tools and applications to be shared with the broader scientific community
  • Interacting directly with scientist upon specific inquiries

The Hub is hiring a research engineer in bioinformatics/biostatistics, to be detached in the team “Innate Immunity” headed by James Di Santo, in order to contribute to the analysis of the data from the LabEx consortium “Milieu Intérieur”, in close collaboration with the team “Translational Immunology” headed by Darragh Duffy.

The position will be a contract of 3 years with a possibility of permanent position

Assignments :

The main role if the engineer, for the first years, will be to bring support to the statistical and bioinformatical analysis of the data of the LabEx Consortium “Milieu Intérieur”. The goal of this consortium is to define the naturally occurring variation of the human immune responses to an unprecedented scale. Thousands of aspects of the variation of the immune response (i.e., gene expression, protein variation, cellular phenotypes, etc.) to pathogens and immune stimuli are being defined in a large cohort of 1,000 healthy individuals that was established in 2013. Currently available data sets for the 1,000 donors include demographic information, genotyping, transcriptomic and proteomic phenotypes, and microbiomes. The integration of these data sets will allow us to evaluate the respective impact of genetic, environmental and sociocultural factors on the inter-individual variability of the immune response, and in turn can account for differences in susceptibility to infectious disease, and response to therapeutic treatment and vaccines.

In order to contribute to the analysis of this data the engineer will be first detached for 3 years for 80% of his/her time in the team headed by James Di Santo. The 20% remaining will be dedicated to technical contribution and interaction with the HUB as well as training and teaching activities. After this detachment period, the engineer will then join the HUB for 100% of his/her time or go on being detached in another team at Institut Pasteur.

The recruited person will take responsibilities, at least in part, for the analysis and integration of different high-throughput data sets generated for this project (bacterial/viral/fungal, genetics and proteomics) derived from nasal swab samples of human individuals. She will be responsible for data management, analysis and presentation, and will work closely with experienced bioinfo/biostat engineers, as well as with experimental biologists, already working on the analysis of this data.

Essential expertise :

  • Proficiency in programming, able to write elaborate and reproducible scripts in R
  • Mastering statistical data analysis that may be applied to high-dimensional data (uni-/multi-variate analyses, linear and non-linear methods, clustering, machine learning, etc.)
  • Good knowledge in experimental planning (eg. Power analysis, identifying confounding factors, etc.)
  • Scientific rigor
  • Very good oral and written communication
